When ever I boot my iMac with the external drive already running, the SuperDuper clone of the HDD acts as the boot disc (the iMac boots from the clone).

Is there any way to prevent this?

Try selecting the disk you wish to boot from in "Startup Disk" in System Preferences.

I recall doing that in the past(?), will it fix this permanently?

Should do, but there are very few certainties in life. Try it and see.

Barring death, taxes and the lack of quality foot ware.

In SuperDuper, there is a dropdown menu title "On successful completion" in "Options". If you have either "Restart from _cloneDisk_" or "Set _cloneDisk_ as Startup Disk" selected, then that would explain the behaviour you are seeing.

If you change that menu to "Do Nothing", it should fix your problem.
