I paired a microsoft bluetooth mouse and it worked fine with no lag. I find this extremely ironic that Apple's own Magic Mouse suffers from lag with their top model machine but Microsoft's mouse works like a champ. Meanwhile the $70 magic mouse just sits there. I'm hoping someday this will be fixed.

An update:
I've been following this up with Apple for quite a while. About a week ago, I booked in to see a Genius and was told that they'd order parts to fix the issue. Today the Apple Store called to let me know the parts were in, and that if I dropped off my Mac Pro today, they'd do what they could to have the repair finished quickly, hopefully by late tomorrow.
Will keep everyone posted.
Btw, if these are the things I tried and what I'd recommend if you're trying to convince Apple that you're having the issue too:
- Use your Magic Mouse on another computer or two, just to check the mouse is ok.
- Get some fresh batteries for your Magic Mouse.
- Boot from your Mac OS X install disk, to check any problem you're having isn't software-related.
- Make sure you (nicely) tell them that you've tried all these things.
Picked it up today. Seems the same, even with the Mac Pro sitting next to the mouse. Looks like I'll be taking it back again...
Just get the case replaced like leon did.

I'm trying.
I've told them it's the antenna that's the issue and therefore needs a new case every single time I've spoken to Apple. Maybe they can offer me a Mac Pro-sized Bumper to fix it?
Booked in next Monday to take the Mac Pro in so they can check it, then order a case, then I'll have to take it back again. If it was an iPhone I wouldn't mind. It's a bit of a drama lugging a Mac Pro around though.
Another update: Apple have ordered a new case for me. Will be replaced as soon as the part comes in to the Doncaster Store. Hopefully that's it.
FFFFFFFAAAAAAAAAARRRRRRRRRRRRRRRKKKKKKKKKKKKKKKKK.
New enclosure came in, so I dropped the Mac Pro off on Sunday. It's now Tuesday and they have no idea when the repair will be finished. I'd write an angry letter, but I can't find anywhere to send it.
So far I've been without the Mac for 5 days and taken it to Doncaster 3 times and brought it home twice. This is a joke.

Understand the frustration. The Mac Pro should come with onsite service for the first year as it is just so cumbersome to take into a service department.
I ponied up for Applecare so I would avoid the situation that you are in Marc. Hopefully it will work once you get it.
Not sure why they would still not have gotten your repair done by now.
Something about Jimby.
I decided that I was going to collect my Mac, fixed or not. I just couldn't wait any longer, so I headed out to Doncaster again. Got there, explained (politely!) that I had a Mac Pro in for repair and that I wanted to take it now, even if the work hadn't been done. After some time out the back, the Apple staff member produced the Mac Pro. "It was fixed this morning."
Excellent.
All seems good so far. It definitely has a new enclosure, although that's not written up on the Genius report. It's good to be able to get some work done.
